I've posted a few screenshots on how to run warcraft 3 in windowed mode. Hope it helps.

There are two main versions of GProxy++. There's one by
varlock, which is the one I use and the there's also one called
GProxy++ GUI.
According to other people GUI is easier to set up but in my opinion varlock's one is more stable.

Or, in the same shortcut window, you can type -window after the Target line.
So in the above case:
"\Desktop\Warcraft III\Frozen Throne.exe" -window

So I've done all that. But how will it work in Windowed mode with gproxy? How would I have to set up the script?

What version of gproxy are you using? For me gproxy is a completely different program from WC3, so I'm confused why you are thinking they are one program.

GProxy++ will work with a windowed warcraft 3 as long as the config path leads to your shortcut I think. This is assuming of course that you are using varlocks GProxy++.
